Then, it was installed incorrectly. Right after coming out of the air handler, the condensate pipe should be connected to a p-trap. https://www.amazon.com/Rectorseal-83114-113B-Trap-Brush/dp/B00BMUFSGI Otherwise, the negative air pressure in the air handler while it is running will prevent the condensate from flowing away. Once the condensate overflows the internal drip pan, you'll get a leak. That's why you're seeing pooling water. The installing company should come fix this free of cost.
