It's called "set archiving," and you need to decide if you want to do it hardmode (everything in one bag), or "easy" mode by taking the set apart in reverse steps. You can then store the bags in cardboard mailers of the appropriate size (something like this: https://www.amazon.com/dp/B0BJ2F2R6H?ref_=ppx_hzsearch_conn_dt_b_fed_asin_title_1&th=1 ), and if your instructions are bagged and boarded, tape those to the top of the box or slide them inside. I do recommend printing labels or at the least, writing the set name/number on one long and one short side of the box, depending on how you store them. Edit: You can also just throw your set archives into large totes once they're bagged. Not as neat as the boxes, but it takes up less room. Remember not to overstuff the baggies so that they have room to settle.
