Yup, There are a few reasons why this happens. The neck pocket might not have been cut deep enough, the neck heel is too think, I have experienced both. No matter the reason, a shim is the easiest simplest fix. Since you have it set to your liking I would use a .25 degree shim to kick the neck forward just enough. I think you will be able to lower those saddles and have adjustments in both up and down directions. I use these shims. Set it up.
